When I worked as an aircraft mechanic back in the dark ages we used to use a product called Sloshing Sealer to seal fuel tank leaks. Randolph makes it, in versions suitable for use with gasolines with and without methanol. It would probably hold up to water OK. It was a fairly thick paint like liquid that you could pour into an empty fuel tank, slosh around, and pour the excess out. It would seal up small leaks like you describe, and it stayed sealed even when stuff flexed and vibrated. It used to cost around $50 per gallon.
Hope you find something that works - maybe a good bilge pump would be the easy answer.
