You can try it, but you may not be able to trust what you see on the depth finder even if it seems to work. There are transducers which "shoot through the hull" that are made to be mounted inside the hull of a boat, but even they are "lossy" or rather, they are not usually as sensitive as they have to send the signal through and receive the echo back through a barrier.
What type of trolling motor do you have? Just curious as I haven't seen one with a metal bar that would be in the way of the transducer. In any case, so you won't have questions later about whether or not you can trust your depthfinder, I would go with the side mount or simply mount the transducer on the stern/transom of the boat. My transducer is on the transom and I don't have a depthfinder on the trolling motor, but I get along quite well!
